The Japanese soldiers attacking NERV had no idea about SEELE. As far as any of them knew, their orders came from the Japanese government. Even the commanding officers in overall charge of the operation wouldn't have been told anything else except maybe that the Ministry of the Interior ordered the attack because of "a grave danger."
And certainly someone with the rank of captain (this would be a company commander, incidentally, in charge of three or four platoons totaling 100-150 men) wouldn't even have been told that much. He'd just have been given the orders by by his own commanding officer with no information beyond what he immediately needed to know.
SEELE was a secret society, remember. Only a few even knew they existed.

The latest installments are great and I hope you keep up the amazing work, Harry Potter and the Demonic Fate is a fun twist, and Mana's a great character.
I've really enjoyed your stories, and they're of much better quality than one usually finds in fanfiction. That being said, you seem to have a running mistake with Kaji's name. 'Ryoji' is his first name, it's just that everyone refers to him by his last name, 'Kaji'. You have some great material here but little, continous mistakes like this act like the mosquito buzzing in the background; it does overwhelm the story but it is annoying.
